is it possible to have multiple users add comments to one PDF file at the same time.

Unfortunately for the moment we do not offer such tools that will allow multiple people to make changes to the same file at the same time.

would it be possible to kind of make the comments in a separate layer of some kind and instead of saving the file insert the comments layer into the file. That way the file itself would stay kind of untouched. And it wouldn't be necessary to save as separate files.

No - this is not possible either.
We might look at some collaboration features in the future - but for now there is nothing in the works.
